Shy has grown up a little after fighting against the 'Amalareik,' led by the mysterious boy Stigma. When she returns to Japan, she meets a girl named Ai Tennouji who has run away from her ninja village. Ai tells Shy that she left the village to chase a member of the 'Amalareik.' Meanwhile, an incident occurs in which Tokyo is suddenly enveloped in a black ball and disappears. The heroes are dispatched to rescue Tokyo.

Not all goes smoothly on the trip, as the Forger family ends up entwined in a sinister plot to reignite war between the countries of Ostania and Westalis.

Neku Sakuraba, a 15-year-old boy with a hobby for music and graffiti, wakes up in what seems to be the Shibuya shopping district of Tokyo, Japan. With no idea why he's there, he opens his hand to realize he is holding a strange black pin. After flipping it with his hand, the thoughts of the people surrounding him begins to flow into his head at once. Surprised, Neku discovers he is able to read the minds of others and assumes it has something to do with the black pin he is holding. A cell phone starts to ring in his pocket, and he can't tell whether it is his or not. A text message appears: "Reach 104. You have 60 minutes. Fail, and face erasure. -The Reapers." After discovering he can't delete the message, a timer of 60 minutes imprints onto his right hand. Neku is in Shibuya to play the "Reapers' Game," which spans a total of seven days. All Players of the Reapers' Game have a black pin with a skull embedded on it.

In the Continental Year 911, the nation of Lustrice broke the pact by assembling an army bolstered by alchemy, with ambitions of conquest over the continent. Led by Envylia, the six nations allied and struck down the rogue nation, casting alchemy once again to darkness. But 20 years after the war, alchemy once again begins to cause chaos in the land.
In the story of the anime, one day a black meteorite fell on the world, and the world completely changed. The meteorite produced grotesque monsters called D2, which started running rampant. D2 very quickly banned all music, which was the one thing able to overcome them. But there were some people who resisted the D2. They are young women who hold the power of music, the "Musicart." These young women hold "scores" that are able to defeat the monsters. And there are also people who lead these women, the Conductor. The anime takes place in America in the year 2047, which has fallen to ruin thanks to the D2. Takt, a Conductor, is partnered with a Musicart named Unmei. Takt yeans for music to be returned to the world, and Unmei wishes to destroy the D2. Their aim is to travel to New York.

The story follows a group of five in a world where people have suddenly disappeared. A mysterious self-proclaimed "Emperor" gathers five people together through anonymous messages and has them participate in a game. Participants answer the question "Do you want to live or die?" Nagisa is a schoolgirl with schoolgirl tendencies, waking up late, rushing off to school and meeting up with friends upon the way. One morning Nagisa comes across a woman dressed in a strange uniform who seems to stare at her, unnerving Nagisa. Later that day, whilst staring out the window, Nagisa becomes aware of a ball bouncing by itself which flings itself towards her window seat, shattering the glass yet not harming her... Turning back to the front she finds a gaping mouth bristling with teeth inches from her face and no-one else about. She screams and the world returns to normal with her standing and the centre of curiosity of her class... why did she scream?
